Phylotranscriptomic evidence for pervasive ancient hybridization among Old World salamanders

چکیده

Hybridization can leave genealogical signatures in an organism's genome, originating from the parental lineages and persisting over time. This potentially confounds phylogenetic inference methods that aim to represent evolution as a strictly bifurcating tree. We apply phylotranscriptomic approach study evolutionary history of, test for inter-lineage introgression Salamandridae, Holarctic salamanders group of interest studies toxicity aposematism, courtship behavior, molecular evolution. Although relationships between 21 currently recognized salamandrid genera have been subject numerous studies, some branches remained controversial sometimes affected by discordances mitochondrial vs. nuclear trees. To resolve phylogeny this family, understand source mito-nuclear discordance, we generated new transcriptomic (RNAseq) data 20 salamandrids used these along with published data, including 28 genomes, obtain comprehensive perspective on Our final set included 5455 gene alignments 40 species representing 17 genera. Using concatenation species-tree methods, find (1) Salamandrina sister clade “True Salamanders” (consisting Chioglossa, Mertensiella, Lyciasalamandra, Salamandra), (2) Ichthyosaura Near Eastern Neurergus Ommatotriton, (3) Triturus Lissotriton, (4) Cynops paraphyletic respect Paramesotriton Pachytriton. Combining tests networks, evidence among taxa within clades “Modern Asian Newts” European Newts”. However, could not unambiguously identify number, position, direction introgressive events. analysis observed discordances, hypothesize scenario hybridization capture ancestral Lissotriton into Calotriton, plus genes Lissotriton. Furthermore, both may occurred assigned Cynops. More genomic will, future, allow testing against alternative scenarios involving other, extinct newts.

Ancient DNA evidence for Old World origin of New World dogs.

Mitochondrial DNA sequences isolated from ancient dog remains from Latin America and Alaska showed that native American dogs originated from multiple Old World lineages of dogs that accompanied late Pleistocene humans across the Bering Strait. One clade of dog sequences was unique to the New World, which is consistent with a period of geographic isolation. This unique clade was absent from a la...

Detecting hybridization using ancient DNA.

It is well established that related species hybridize and that this can have varied but significant effects on speciation and environmental adaptation. It should therefore come as no surprise that hybridization is not limited to species that are alive today. In the last several decades, advances in technologies for recovering and sequencing DNA from fossil remains have enabled the assembly of h...

Dna-dna Hybridization Evidence for Subfamily Structure among Hummingbirds

--We used DNA-DNA hybridization to determine large-scale phylogenetic structure among hummingbirds (Trochilidae). Analyses of complete matrices of ATto and ATmoa, statistics among eight hummingbird genera and a swift generated the same fully resolved topology, which bootstrapping and jackknifing analyses supported at the 100% level. The data are consistent with monophyly for the traditional her...

Phylogenomic evidence for ancient hybridization in the genomes of living cats (Felidae).

Inter-species hybridization has been recently recognized as potentially common in wild animals, but the extent to which it shapes modern genomes is still poorly understood. Distinguishing historical hybridization events from other processes leading to phylogenetic discordance among different markers requires a well-resolved species tree that considers all modes of inheritance and overcomes syst...

Evidence for Ancient Martian Life

Three SNC meteorites ranging in age from 4.5 Ga. to 1.3 Ga. to 165 m.y. contain features suggestive of past biogenic activity on Mars [1,2]. Because we do not know what past martian life looks like or its physical or chemical properties, the only tools or criteria which the scientific community have to evaluate evidence of past life is to use evidence for early life on earth. There are features...
